Intake manifold doesn't completely cover ports

I have a 86 Ramcharger 360 that I had to change the head gasket on. And when I was putting it back together. I noticed the intake manifold doesn't completely cover a couple ports(the one's that are in the center,kinda oval shaped). The heads are definitely on the right sides and everything. The gaskets are correct (and even go around the ports as they should). So what did I do wrong? Or is it supposed to be that way and I just didn't notice it when removing it? Please help if you can. Need my transportation back. Thanks!

    The half moon cutouts by the carb are not ports, they are there to help the head cool at the exhaust crossovers. They should be open.

    Funny how we all can take it apart, and not see them, then when we go to put it back together, we say WTF? We all have been there.

    '85 W150 SB, 408 stroker, Magnum manifolds, Performer RPM, 670 Truck Avenger, HEI ignition, Auburn LSD 9.25 and '82 D44 (non-CAD) with 3.55/3.54,  NV4500/NP241
