    CJ was the model name.  Just like the Wagoneer was SJ, Jeepster was a VJ, Commando was a C101, the cab forward truck was a FC, mail Jeeps were DJ, etc, etc.

    CJ also stood for Civilian Jeep, DJ- Dispatch or Delivery Jeep, FC- Forward Control.

    Then you had; JK, TJ, XJ, WK, etc, etc

    The thing about Jeep is you can use either the two letter "name" or the "formal" name. No one else does this

    Perhaps.  While it's popular now to use "TJ", "JK", "XJ", etc, Chrysler has never promoted using the body codes as an identifier to the general public.  We at the dealership use them when ordering vehicles, specifying parts, looking through service information, etc, but it's not released in any advertising material.  It's pretty common in the parts world to use body codes, but even I get funny looks from dealership personnel sometimes when I refer to a BR series Ram, NS minivan, or KJ Liberty.  With Jeeps it just seems to be a common thing, perhaps due to Willys, Kaiser and AMC all using body codes to refer to some of their models in the old days.
